To set up windows services in Java CAPS 6, you will need to do the following:

For the Repository:
1 - Execute the the servicemanager.bat in the [JavaCapsDir]\repositoy\repsitory directory 

2 - Select the install as service button in the top right hand corner of the application window.
or
1 - Execute the installwinsvc.bat in the [JavaCapsDir]\repositoy\repsitory directory. 

For Enterprise Manager (eManager):
1 - Select the "installservice.bat" script in the [JavaCapsDir]\emanager\

For the Application Server:
1 - Follow the instructions in the Java CAPS Documentation as listed here: http://developers.sun.com/docs/javacaps/installing/jcapsinstall.inst_trouble_winservice_r.html
2 - Review the Java CAPS 6 Release notes regarding "Windows Service" known issue below:
